In the episode "Island Of The Giant Pokemon", Ekans and Koffing say that there is no such thing as a bad pokemon and only does bad things because their trainers tell them to. The only times wild Pokemon have shown to be "bad" in a sense was when they are provoked. Case in point, Groudon and Kyogre were provoked by Teams Magma and Aqua, and as such went into a rampage. Pokemon's violence is usually caused by human interaction.
There are a few exceptions though. As you said, Meowth has mentioned as being bad, but this is somewhat motivated by his hope to be seen in the good light by Giovanni again. And then there is Spiritomb from a while back, who was just simply chaotic. However, the Pokedex describes it as a Pokemon which contains the souls of evil spirits, so it's violent tendencies can be expected.
Put simply, while the instance of a truly "bad" Pokemon are rarely seen, when they are given mention to, there is usually a good reason behind the Pokemon's reasoning and motivations.

Mewtwo was bad in the beginning because of the way Team Rocket research members and Giovanni treated him, but in the end, Mewtwo finally realized that Pokemon should live together in a nice friendship way.

Hmmmmm, I have never thought as a Pokemon being evil, rather, they are following ideals set by them selves or their masters, depending on multiple scenarios and events through the course of their lifetime. Mewtwo was going to turn because of the way the researchers treated him, and how Geovani betrayed him. That was inevitable. But he also acted like a wild fire in his attempt to destroy the world. Luckily for everyone, Ash and Mew were there to change his mind.
